I successfully signed up for a Google+ account using the email on my Google Apps account about 2 weeks ago. Then today I did the mandatory Google Apps upgrade, which merged my apps and non apps stuff together, and now my Google+ account is locked out! I can no longer get in to use it! Remarkably frustrating.
A workaround solution for now - use 2 browsers (say Chrome and Firefox). Open Google Apps in one browser and your personal Gmail with Google+ in the other.

A little communication on Google's part could put a lot of this online frustration to rest. They promised us this back in March and have been silent ever since. I fear it'll be like their empty promise to bring Buzz to Google Apps.
I really regret moving my domain over to Google.

@James, yes we could use a @gmail.com address. But I registered my own domain and brought that domain to Google so I could have my own, single identity online. My Picasa Web account is linked to my personal domain and not any @gmail.com, so I immediately have a disconnect.
Meanwhile when friends and family ask me if they should try out Google+ I tell them "no" because I have no idea how it compares to Facebook.

Google are shooting themselves in their feet if they don't change this soon. If they want to beat fb they must open for all very fast
The big issue coming up is going to be when google+ opens up 'brand' pages. How ridiculous will it be for google apps clients to have to user the free gmail account to create a business page for the BRAND! Surely this is a flick of the switch situation which could be solved very quickly. I find it hard to be believe that larry and serge have to operate two google accounts, one for work and one for everything else?

I can't believe the delay they have in Google Apps using G+. My main hope is that they integrate it tightly into google apps, so that organisations can use it as an inhouse social network, kinda like Yammer or Basecamp messages.
