Mystery Case Files: The Malgrave Incident is a hidden objects mystery game. Malgrave Island is said to have waters with mysterious healing properties. There is also a weird glowing dust that is scattered around the island. The legend says that the dust has powerful regenerative qualities which can heal any illness. The player has to solve the mystery of Malgrave Island by searching for clues, solving puzzles and finding hidden objects in multilayered scenes.

The game opens with you on a boat that has just docked on the island. You advance through the island following paths and exploring different areas. You learn about the area you're in by clicking on different items. Dialogue boxes come up where you're given information you may need further in the game. As you arrive in different areas of the game, you'll find hidden object scenes where you're given a list of items to find. As you find each item, it crosses off the list. The hidden object scenes have three different layers so you can zoom and scroll to find all of the objects. This makes it slightly more challenging than many hidden object games. There is also a hint button available if you get stuck finding an item. You can use the island map to move from one location to another.

As you progress through the game, you gather the glowing dust in a special receptacle you have. In various places during the game, there are mysterious looking machines in which you can store the dust and receptacle and weigh the dust if you've collected enough. You'll find useful objects during your travels that you'll need to proceed through different levels. As an example, you'll need a metal pipe to pry open a machine. If you don't find the pipe, you cannot proceed. When you do find an item, it is stored in your inventory until you need it. You then use it by clicking the A button. Occasionally during your travels, a dialogue box will pop up and Mr. Malgrave will tell you more about Malgrave and the area you're in. This information is stored in a case book for you to reference later on.
